The newly promoted side came from a goal down to score two late goals to snatch all three points on match day two at Mexico Park in Tema.
Epiphany went into the game at the back of their opening-day win over Faith Ladies. Conversely, Halifax Queens were searching for their first win of the season.
Halifax took the lead in the 23rd minute through Seidatu Wahab with a close-range finish.
Epiphany Warriors' coach, Emmanuel Pentem, brought on Leticia Adjei and Faustina Tiwaa in an attempt to turn things around.
Leticia Adjei levelled proceedings in the 84th minute before Tiwaa grabbed the match-winner in the 90th minute to hand Epiphany a dramatic win.
The victory over the weekend takes Epiphany to the top spot in the Southern Zone after six points from two games.
