Ivory Coast made it three wins out of three games after overcoming an early setback to beat Benin 2-1 in Accra.
Seidah Tchomogo gave the Squirrels the lead early in the first half thanks to a goalkeeping error.
Goals from captain Didier Drogba ensured that Ivory Coast took all three points.
Rwanda secured their first win of the 2012 Africa Cup of Nations qualifiers when beating Burundi 3-1 to ease the pressure on coach Sellas Tetteh.
The victory for the Amavubi puts their Group H campaign back on track after losing their first two group matches.
Jean-Claude Iranzi put Rwanda in the lead in the 34th minute but the visitors drew level through Faty Papy three minutes later.
Rwanda were back in front in the 45 minute thanks to Elias Uzamukunda.
Eric Gasana struck with just one minute remaining to seal the victory for the home side.
Ghanaian coach Tetteh had been under pressure from the fans to quit the post after losing their opening two matches to Ivory Coast and Benin.
