The Ghanaian was beaten to gold and silver by Egypt's Nasr Abdalla (53.29s) and Eaton Jarden (53.45s) respectively.
The race was done on Tuesday morning after a false start on Monday evening meant it had to be pushed to another time.
On Sunday, Abeku became the Ghanaian swimmer to win a medal at the African Games, ending a long-standing drought in the sport for the nation.
