Milan recovered from an 11th minute opener by Catania as Boateng scored in between Stephan El Shaarawy's second-half double.
The Ghanaian put Milan in front in the 57th though with a spectacular long-range strike at a time when Catania, eight minutes before had been reduced to ten men.
