Kacper Potulski headed in from William Boving's free-kick just before the break to grab an unlikely equaliser for the visitors.
In the 67th minute, Mainz took a shock lead when Stefan Bell chipped a brilliant pass into the path of Jae-sung Lee whose sublime header found the bottom corner with Manuel Neuer left stranded.
However, with three minutes of normal time remaining, Harry Kane was pulled over by Potulski in the box and converted the resultant penalty to spare Bayern's blushes.
The England captain is the top scorer in the league with 18 goals and his latest strike was his 80th in the division.
Vincent Kompany's side travel to Heidenheim next Sunday (16:30 GMT).
